Remove all of the topics the CTO has no power to perform
It seems like people here don't get it. This is the CTO, Chief Technology Officer. He cannot change legislation, free the POW at GITMO, or walk on water.
The CTO will make decisions regarding the use of technology for the government. Reform in many existing departments might be a start, but it's up to those departments to engage the CTO.
Service Oriented Architecture (SOA) is the key to running the government effectively.

Get rid of HSPD-12
HSPD-12 requires the government to issue one smart card for all civilian agencies. HSPD-12 has been a failure perpetuated by an over zealous GSA for the benefit of contractors--which is how the directive was written. While the government has issued some cards, they do not interact as required by HSPD-12 and do not add anything to the departments but a deficit. HSPD-12 has spent millions with NO return. It's time to get rid of it!

Web Content Filtering
Unblock all government agencies from sites like YouTube, Flickr, Facebook, Twitter, Scribd, and more. Currently many government organizations are blocked from using these basic social networking and document collaboration sites out of unjustified fears.
How can the new administration openly discuss government initiatives, programs, or even notify the American public about new services, tools being offered by the government if the government itself can't even use these basic tools?
Remove web content filtering.

require politicians to make public reasons for their votes
Many laws and bills signed and voted for have crazy wording and extra nonsense spending for private sectors. If the laws and the reason why the particular politician voted/didn't vote for a particular law or decision were made public it would hold our politicians accountable more to their constituents.

Send humans to Mars
NASA has inspired generations of Americans to study mathematics and science, all while providing us with real, practical results (solar energy, improved ceramics, GPS, better telecommunications, personal computers...). Unfortunately, NASA became derailed after the Apollo program ended and its funding has dwindled. Restore NASA to its former glory and give it a goal they can really sink their teeth into: Send humans to Mars!

Create a Department of Efficiency
The Department of Efficiency's objective would be two fold: 1) further current technologies by making them more efficient, and 2) to dedicate a research facility and staff to work on new, more efficient ways to do things.
Examples of the first objective would be to improve battery technologies, or simply expedite new technologies to the market.
Examples of the second objective would be to create a new people moving device that can move people faster and with less energy or greenhouse impact on the environment.

combine technology services among all federal offices.
Reduce mixed matched technology from different branches of our government, reduce needed techs to fix various solutions that exist now, and gain stronger buying power with technology companies for better deals. Hopefully this will greatly reduce technology screw ups such as the IRS wasteful project that failed to the tunes of Billions.

Remove Party Affiliation from Ballots
The ballot box is not the time or place for the voter to get an education on the candidates. History has shown a candidate's party does not necessarily represent their values which means many votes are cast with false assumptions based on information provided in the ballot box. This of course dilutes the votes of people that actually did their homework. So, either remove the party affiliation from the ballot or add an issue matrix for each candidate tot he ballot and toss the party line voting. Perhaps replace it with an issue line vote. Ensure that Aviation safety remains funded
In the last 8 years we have band-aid'ed every major aviation problem without giving it the attention it truly garners. Our safety, our children's safety, and our grandchildren's safety depends on this. Aviation Ground Incursions are currently the biggest pit fall we face... lets not have another Tenerife!!!
